Formatting process can always mark bad sectors...I don't understand what is the actual problem that you are referring to.
Well... there is one exception: bad sector in FAT (for FAT16/32) or MFT (for NTFS). In such case, the only solution is to either fix the error (it might not be possible depending on the situation), or resize your partition so as to avoid the bad section at the beginning of the partition.
